I think that the font you are using doesn't have all of the needed glyphs and
that's why squares appear instead.
Anyway, you are supposed to use the font Arabeyes-Qr for displaying the
Qur'an text.
It's available in  CVS as projects/quran/fonts/arabeyes-qr.ttf

Please install it and it should look okay.
