If the problem is on screen then I think you miss this in your 
lyxrc/preferences file. Just add this:

\screen_font_encoding iso10646-1

In case it didn't work see the explanation in the MAPS doc at

If it works for you in redhat (and it should), I hope Mr. Elzubair will add 
this to his Arabic howto doc and I will be happy to remove it from the MAPS.

Note: Make sure you upgraded to ArabTeX3.11d it solves many problems.
