Well, you can't really hide 'em per se.  Since there are files there
that are needed for the 1.0.x release and you want to give the user
the ability to pull that data at any point which means point the dirs
(as far as I know) must be there.  If we were to remove 'em, how would
someone seeking those 1.0.x file know where to get 'em ?

If they're getting on your nerves and you want them gone and you are
willing (or looking) to simply drop the 1.0.x files then that's a
different story.

All in all though, you should not really be bothered by those extra
directories (beyond the shear aesthetics of it) and should be able to
commit and update without issue given your latest import is on CVS'
HEAD.
